The Brazil star made a crude and needless two-footed lunge on midfielder Yacine Adli during stoppage time and was shown a second yellow card.
Even though he sent Adli flying, Neymar did not accept the decision and it took strike partner Kylian Mbappe to usher his angry teammate away from the referee and off the field.
Mbappe was locked in animated discussion with two-goal scorer Marquinhos at the final whistle on a night when Edinson Cavani scored a club record-extending 200th goal for PSG.
"It's not a reassuring win. We know we can do much better," Marquinhos said.
"It was an intense week where there were many talking points."
The French champions lead the league by 13 points but have endured a rough week, conceding nine goals in three games and taking heavy criticism for off-field actions too.
PSG lost 2-1 at Borussia Dortmund in the first leg of their Champions League last-16 game on Tuesday and two days later the players were scolded by coach Thomas Tuchel after a video of them dancing and wildly celebrating a players' birthday party circulated on social media.
Yet strangely it was Tuchel who was whistled when PSG and Bordeaux took to the field at Parc des Princes.
Hwang Ui-jo headed in from a corner in the 18th minute to give the visitors the lead before Cavani levelled with a powerful header.
Angel Di Maria's free kick in first-half added time went in off the shoulder of teammate Marquinhos but a minute later, a defensive error from PSG allowed Bordeaux to level going into the break as Pablo Castro profted from a failed clearance by goalkeeper Sergio Rico.
Marquinhos prodded home from a corner as PSG went ahead before Mbappe scored in the 69th to extend the margin.
Midfielder Ruben Pardo struck in the 83rd to give Bordeaux hope but they could not find another equaliser.
Elsewhere, M'Baye Niang scored his second goal of the game near the end to help Rennes beat relegation-threatened Nimes 2-1 and reclaim third place while lowly Saint-Etienne drew 1-1 at home with mid-table Reims.
